Since the arrival of the S197 Chassis in 2005, and the new 5.0 this year, it has become apparent that you can now pick up a 99-04 Mustang GT for mere peanuts. so, let the games begin...

In my opinion, I find the 'New Edge' styling the best looking of all mustangs. Albeit the 2v 4.6 doesn't offer much out of the box, it's still a potent package.

Motor: Don't know much about the motors, but will state what I have seen. Stock 2V motors make 265hp, which is pretty fair. With trickflow package, those motors are good for 330whp, which is a HUGE jump. 4V can get that much with just exhaust, few bolt-ons and a tune.
Transmissions. 4valve, and later 2v transmissions are really good and strong. Early T45 is no better than T5 in my mustang. It's good for some power, but not much.
Chassis, suspension, brakes: Bullits, Mach 1, and Cobras all came with the same brakes. Some have said that 03-04 Cobras have bigger pistons, but that has yet to be proven. Chassis keep getting stiffer over the years. The later the car, the stronger it is usually. Cobras most of the time came with Bilstein shocks as factory equipment, Mach I and Bullits came with Tokicos, and regular GTs had motorcraft shocks. Spring stiffness was again the same story, where cobras got the stiffest stuff, Mach I and Bullits were somewhere in the middle, and GT/V6 shared the same stuff.
The big argument is the Cobra IRS vs the solid axle 8.8. People who really don't know what they are talking about will say that IRS will beat the 8.8 any time of the day, twice on tuesday. That's just simply not true. Both systems have their ups and downs.
IRS:
Pros: Comfortable, does not transmit much of the drivetrain vibration, has a constant pinion angle, and will never make driveshaft rub on the e-brake bracket, no matter how low it will go. It will also maintain better traction over bumpy surface.
Cons: Does not have as much straight line traction of the 3 link setup, nor is it as predictable to drive, or easy to setup. IRS setup weights more. IRS needs a differential cooler if you are planning on driving this thing hard for an extended period of time.
Solid Axle: Pros: When setup properly, straight line traction is simply unmatched by IRS. With my torque arm setup, I can drive the car into the corner late, rotate it, and then punch it, knowing that rear will always hook up. It does not need diff cooler, since the whole axle acts as heat sync. Extremely easy to setup for racing. Only two adjustments (pinion, and thrust angle). Has less parts, and is more reliable stock for stock
Cons: Nowhere near as adaptive over rough surface. Over big bumps, the car is interesting to drive, to say the least. With most 3 link setups out there, it's not for the faint of heart, as it becomes an enthusiast's car (uncomfortable a bit).
My opinion: Honestly, I don't think that one is better or worse than other. If I were to never take the car out to the track, I'd probably get the IRS just because it would be more comfortable, and I would not have to deal with all the BS caused by torque arm. They both cost roughly the same to build and setup, granted that the car came with the setup you are planning on building, so it's really up to you which one to choose.

Find one that is clean and well taken care of and it will be one of the most fun cars you'll ever own. And probably the best sounding once you get rid of the cats and put some chambered mufflers on it.
Id suggest you go with the 01+ model. You get the better interior features and a bigger hood scoop (fake, mind you )
Get a 5 speed if you get a GT/Mach 1, obviously the only Cobra to get is the 03-04 model (personal opinion)
With a GT, get a 4.10 rear end gear installed right off the bat. Best mod for these cars if you're not going to supercharge it, in which case just go with a 3.73 IMO.
Had a 1999 35th Anniversary GT. Got it with 62000 miles, sold it at 103k or so. Loved that car, still miss it. Only issues I had was the plastic lower intake manifold exploded (covered by Ford class action lawsuit) and I replaced the clutch at about 97k miles. Loved that car, so much fun to mat the throttle and never lift as you go through the first 3 gears, then let off and listen to the pops and burbles of the offroad h pipe and chambered mufflers.
Recommended exhaust setup: Mac offroad Prochamber and Mac Flowpath Catback
Seriously...look it up on youtube. Dont chase every single HP with these cars either, its not worth it. I also hated my short shifter. It was WAY too notchy and made me actually miss more gears than the stocker did. Also, if you do suspension, do it right from the getgo. Bilsteins or Koni shocks and struts and some good springs like Steeda or H&R. Look into Maximum Motorsports for more info.
Phew, sorry, a lot there. But yes, definitely would recommend. Still miss mine and that gorgeous exhaust note.

I had a 99 GT 35th that I bought for $7500 back in 2005 or so, silver with 18-inch Saleen wheels, Maximum Motorsports suspension bits... 5 speed with Pro 5-0.
I loved that car. Really, it was more solid than most Mustangs I had owned or driven, the exhaust sounded great (I think it was Magnaflow catted X-pipe and mufflers), and it was pretty fun to drive. Good enough acceleration, good MPG etc.
I remember I bought it, drove it around about 5000 miles, then took it on a 3000 mile drive all the way through CA, OR and WA, and some of Canada. I took it home and sold it to keep my 92 TSI AWD instead since I was moving and only wanted 1 car. I should've kept the Mustang.
I sold it for the same price I bought it for after only about 1.5 years. Not a bad rental.

Mustang IIs with guardrail bumpers make me want to erase 70s all together. It just looks so generic, like something that would be in an unlicensed video game.

Anybody else would have been flamed to hell and back for talking nice about Mustang IIs.
I read it. I wouldn't.
Mustang II's stock are horrid cars...but they actually look pretty damn decent.
That seriously underpowered 5.0 (IF you got a 5.0 vs a 4 or 6 banger) made all of what? 120-130hp?
But here's the deal...take it, lose the emission equipment, build a decent 5.0 or even a 331 w/ decent compression, GT40 or some form of hotter/but stock-ish heads, moderate cam and headers, with 3.70 gears and you've got a little beast on your hand. One that could put a 4.6 GT down with ease.
Plus, it'll set you apart from the ubiquitous "mustang crowd" that revels in their sameness.
One of the coolest cars I've seen was a mustang II w/ a late 80's 5.0 and 5 speed. Looked and sounded great...and I'm sure got decent mileage and went like all get-out too.

I could almost certianly have one in th 13's for less than 750 bucks. Heck, I'll say for less than 500. I mean, it's still a 5.0. It's not hard to unchoke the thing.
For me performance is more than just straight line speed, which is why my motor is still mostly stock.
