Running on 3 cylinders

I went to start my car monday, it wouldnt turn over the first 3 tries then it started and backfired really loud. kept misfireing all the way home everytime i would get into it even a little, i thought it wasnt getting spark so i changed the cap and rotor put an external coil all msd stuff, new plugs wires but still nothing has changed, if anyone could help me i would appriciate it.
2000 honda civic si, act stage 2 clutch xact light flywheel aem short ram magnaflow catback test pipe dcsports 4-2-1 header. stock b16 motor.

oh ya and the check engine light is flashing about every 2 seconds

when the CEL blinks thats usually not a good sign.any water in the engine latly?
take it to autozone have have them run the code and see what it is
